Summary

Runs MACE-OMOL-0, SevenNet-Omni, AIMNet2, AIMNet2-rxn, ORB-v3 conservative OMol and OrbMol-v2 through scripts/make_claisen_structures.py, the same Claisen check used for GFN2-xTB and UMA. It also fixes the three --calc entries that could not run these models.

Results

All six find the concerted [3,3] transition structure and pass the script's checks. The table gives corrected KIEs at 393 K relative to C5, against Meyer, DelMonte and Singleton (JACS 1999, Table 4):

Potential Imaginary mode Mean abs. deviation ²H₂ KIE at C1 (not measured)
B3LYP/6-31G(d), s = 0.961 483i 0.0009 0.957
MACE-OMOL-0 640i 0.0009 1.003
SevenNet-Omni (omol25_low) 652i 0.0010 0.950
UMA-s-1p1 611i 0.0011 0.969
AIMNet2 (ωB97M-D3) 440i 0.0029 0.846
ORB-v3 conservative OMol 653i 0.0030 1.165
OrbMol-v2 649i 0.0031 1.124
AIMNet2-rxn 575i 0.0044 0.992

The ORB models find the right saddle point, but their Hessians have two separate problems:

  • Orientation dependence. Their energies change when the molecule is rotated: by up to 24 meV (ORB-v3) and 15 meV (OrbMol-v2) over 20 orientations of the transition structure. The other potentials vary by 0.004 meV or less. As a result:
    • the water EQE (swapping ²H between the two equivalent hydrogens, exactly 1 by symmetry) comes out 0.9996 and 1.0009;
    • rotating the Claisen structures moves the ORB-v3 KIEs by up to 0.0016.
  • A soft transition structure. In every orientation, the transition structure's modes above 700 cm⁻¹ are 4–5% below UMA's. The reactant frequencies agree with UMA's to 0.2%. This gives C5, which does not react, an absolute KIE of 1.011–1.013, and gives the C1 hydrogens a normal ²H₂ KIE of 1.12–1.16. The ORB Hessians match the curvature of ORB's own energies, so the softening comes from the potential, not from the finite differences.

The example now recommends checking the Hessian as well as the saddle point: a symmetric EQE and the energy of the rotated molecule.

Numerical checks on the other Hessians:

  • The water EQE is 1 within 2 × 10⁻⁷ for every other potential, including the single-precision ones (SevenNet, AIMNet2).
  • AIMNet2's analytic Hessians match central differences to 1.5 × 10⁻⁵.
  • Changing the stencil moves the ¹³C and ¹⁷O KIEs by less than 2 × 10⁻⁵.

Code changes (kinisot/backends/ase.py)

  • --calc sevennet[:model[:task]]: multi-task models need a task, as in sevennet:7net-omni:omol25_low. A missing or unknown task is now an input error that lists the valid tasks. A checkpoint path is never split at a colon.
  • --calc aimnet2[:model] uses the current aimnet package and falls back to aimnet2calc. Registry names such as aimnet2-rxn work, and a model that fails to load is an input error.
  • Fix: --calc orb with the molecular models (OrbMol, orb-v3-*-omol) failed because they need a charge and spin multiplicity in atoms.info. They now default to a neutral singlet. Values read back from extended XYZ are numpy integers, which orb-models rejects, so they are converted to Python numbers. UMA uses the same helper.
  • The --calc help text now lists xtb, uma and the model/task syntax.

Data, tests, docs

  • tests/data/mlip_claisen/<potential>/: structures and Hessians for the six potentials (556 KB).
  • tests/test_ase.py:
    • fake-module tests for the ORB charge/spin handling, SevenNet task parsing and the AIMNet2 package fallback (all three fail on the old code);
    • a parametrized test that checks every committed set, UMA's included, against the example's table.
  • Updated: examples/mlip_claisen/README.md (new section, saddle-point table rows, licence note), docs/faq.md, docs/file_formats.md, CHANGELOG, IMPLEMENTATION_PLAN, REVIEW.md.
  • These runs are not added as benchmark cases, so the overall benchmark mean stays at 0.0047.

Verification

  • ruff check . and ruff format --check . are clean.
  • pytest tests/: 250 passed, 1 skipped.
  • tests/test_ase.py also passes in an environment with the real sevenn, aimnet and fairchem packages installed.
  • kinisot --calc orb:orbmol-v2, --calc sevennet:7net-omni:omol25_low and --calc aimnet2:aimnet2-rxn run end to end on copies of the committed .xyz files and reproduce the committed C4 KIEs.
  • Versions used: mace-torch 0.3.16, sevenn 0.13.0, aimnet 0.2.0, orb-models 0.7.0 (which needs Python 3.12).

Summary by CodeRabbit

  • New Features
    • Added support for selecting SevenNet models and tasks, AIMNet2 models, and ORB models. Molecular UMA and ORB calculations default to a neutral singlet when charge and spin are not specified.
    • Added comparisons of six additional machine-learned potentials on the Claisen reaction. SevenNet-Omni, MACE-OMOL-0, and UMA match B3LYP’s measured KIE accuracy; ORB results vary with molecular orientation and show overly soft transition-state modes.
  • Documentation
    • Updated calculator options, model setup guidance, and Claisen comparison results.

… ORB charge/spin

MACE-OMOL-0, SevenNet-Omni (omol25_low), AIMNet2, AIMNet2-rxn, ORB-v3
conservative OMol and OrbMol-v2 all find the concerted Claisen transition
structure (scripts/make_claisen_structures.py). Relative to C5,
MACE-OMOL-0 and SevenNet-Omni match the measured KIEs as well as UMA and
B3LYP (mean absolute deviations 0.0009 and 0.0010); AIMNet2 and the ORB
models miss by about 0.003 and AIMNet2-rxn by 0.0044.

The ORB models' energies are not rotation-invariant (up to 24 meV over
orientations of the transition structure), so their Hessians depend on the
orientation (water EQE 0.9996 and 1.0009). Their transition structures are
also 4-5% too soft, which gives C5 an absolute KIE of 1.011-1.013 and the
C1 hydrogens a normal 2H2 KIE of 1.12-1.16. The example now recommends
checking the Hessian (a symmetric EQE, the rotated molecule) as well as
the saddle point.

- --calc sevennet[:model[:task]]: multi-task models need their task
(sevennet:7net-omni:omol25_low); a missing task is an input error.
- --calc aimnet2[:model] uses the aimnet package, falling back to
aimnet2calc; aimnet registry names such as aimnet2-rxn work.
- --calc orb with the molecular models failed without a charge and spin in
atoms.info; they now default to a neutral singlet, and numpy values read
back from extended XYZ are converted (UMA too).
- Structures and Hessians in tests/data/mlip_claisen/, checked against the
  example's table by tests/test_ase.py.

Walkthrough

Adds ASE calculator setup for SevenNet and AIMNet2 and charge and spin handling for molecular ORB and UMA models. Adds Claisen structures, Hessians, and tests for six additional MLIP datasets, and updates documentation with evaluation results and calculator options.

Changes

Calculator Support and Claisen Evaluation

Layer / File(s) Summary
Calculator selection and metadata handling
kinisot/backends/ase.py, kinisot/cli.py, docs/file_formats.md, examples/mlip_claisen/README.md, CHANGELOG.md, tests/test_ase.py
The ASE registry now uses wrappers for SevenNet and AIMNet2. SevenNet accepts model and task selectors, and AIMNet2 tries aimnet before aimnet2calc. ORB and UMA apply neutral-singlet defaults when charge and spin are missing; ORB and UMA also convert NumPy scalar values. CLI help and documentation describe the calculator options. Tests cover wrapper behavior and input errors.
Claisen structures and validation
tests/data/mlip_claisen/*, tests/test_ase.py
Adds ground-state and transition-state XYZ and Hessian data for AIMNet2, AIMNet2-rxn, MACE-OMOL-0, ORB-v3 OMol, OrbMol-v2, and SevenNet-Omni. Tests check structures, imaginary modes, tunneling KIEs, and deviations from measured values.
Evaluation findings and documentation
CHANGELOG.md, IMPLEMENTATION_PLAN.md, REVIEW.md, docs/faq.md, examples/mlip_claisen/README.md
Reports transition-structure and KIE results for the additional potentials. Documents ORB energy orientation dependence and soft transition-state modes, and adds Hessian validation guidance and calculator setup notes.

The import fallback caught every ImportError from aimnet. An installed
aimnet that failed to import (a missing or incompatible dependency) was
then reported as a missing aimnet2calc, or silently replaced by an old
aimnet2calc install. Fall back only when the missing module is aimnet
itself; otherwise report aimnet's own import error as an input error.
